Vào thời điểm 2 năm sau sự kiện Final Fantasy VII, cuộc sống của người dân dường như đã trở lại bình thường sau những tội ác chất cao như núi của Sephiroth và việc hắn triệu hồi mưa sao băng xuống tàn phá trái đất. Bên bờ của thành phố bị tàn phá Midgar, một thành phố mới đang dần lớn nhanh, đó chính là “ the Edge” và chính giữa trung tâm thành phố vẫn còn xót lại di tích về trận đánh năm xưa khiến không ai có thể quên được thảm họa mưa sao băng và những người đã thiệt mạng.
Cloud Strife, người anh hùng tiêu diệt Sephiroth, đã quay trở về với cuộc sống bình thường giản dị, anh làm công việc giao hàng và không còn hứng thú chém giết, nổi loạn. Thế giới đã hòa bình thực sự ? Tifa Lockheart đã mở lại cửa hàng “7th Heaven( thiên đường thứ 7 )” ở thành phố Edge vừa để kiếm sống vừa nuôi dưỡng Marlene và những đứa trẻ mồ côi khác, trong đó có cả Denzel. Barret Wallace hiện đang làm việc cho tổ chức WRO, tìm kiếm các nguồn năng lượng mới. Cid Highwind cũng đang làm việc cho WRO, anh hiện tại là đội trưởng đội phi công của WRO, cùng với Reeve và Cait Sith cố gắng phấn đấu làm việc để thế giới được tốt đẹp hơn. Vincent Valentine thì sống rất thư thái. Yuffie Kirisagi đã quay trở lại quê hương Wutai, làm gì thì chả ai biết vì hành tung của một Ninza thì đúng là khó đóan thật. Thế nhưng, nỗi ám ảnh vẫn chưa dừng lại ở đây. Geostigma, căn bệnh do Sephiroth tạo ra, một thứ dịch bệnh có khả năng chống lại sự miễn dịch của vật chủ. Rufus ShinRa, tổng thống cũ của Midgar cùng Cloud, đang phải đấu tranh với căn bệnh tai quái này. Rufus đang sống ẩn dật tại Healin Logde cùng những cận vệ chung thành, nhóm “ The Turks”. Tình hình còn trở nên tồi tệ hơn khi xuất hiện nhóm “tóc trắng” bao gồm Kadaj, Loz và Yazoo. Những kẻ đó là ai ? Tại sao lại xuất hiện một cách đầy bí ẩn? Tại sao chúng rất giống Sephiroth ?
